(I don't handle chats well, so I'm going to try to get some discussions going on the forums.)
What exactly do factions mean to players? How do they affect gameplay? How do players' actions affect their faction and other players?
Everyone is Indie: Factions are like political parties struggling for control of the islands, and each mission completed increases one faction's influence and decreases another's (factions will be named in the mission text). The player's reputation with each faction is also affected. So players chose which faction to support each time they pick up a mission. Your current reputation with each faction will determine which missions they'll offer you. The faction you have the highest reputation with will show up next to your name in chat and forums (if it's less than X points more than the next highest, you'll be labeled "Neutral").

I believe the plan so far is that we have three nations, and players pick which they would prefer to be a citizen of when creating their character. The ability to go fully and officially neutral/independent may or may not be available further down the line.
